It doesn't matter what's on the server as far as Fusion is concerned.
It would, however, possibly be beneficial to delete whatever files/folders
are on the server that are part of your actual site.
It's possible, in some server environments, to have too many files even if
you have physical space still available with your hosting account.
I've never seen a situation where a local publish works perfectly and a
remote publish fails. Unless a firewall is getting in the way, ftp mode is
set incorrectly (passive mode on or off) or there's a hosting issue.

Thanks, Chuck, for the follow-up.
I checked my ISP - space is not a problem. The site has been up and running
for over a year with no problems. At this point, I no longer have an online
site, since I somehow scrambled everything on the server side. However, the
NOF9 Local Publish performs perfectly. So my question at this point is,
would it be of any benefit to complete erase everything on the server side
and re-publish from scratch , as if it were a brand new site? If so, are
there specific files on the server side that need to be removed (or not
removed) so as not to confuse NOF9 when I re-publish from scratch?

I'll check again with the host regarding file limitations. Meanwhile, one
last question: If I start all over again and do a Local Publish first, is it
correct then to do a Remote Publish, or should I simply use the FTP Transfer
menu option? I've never been totally clear on this, since NOF9 provides both
options. In previous attempts, the Remote Publish has resulted in over 1800
errors, although the site is partially published, i.e., the site is
accessible, although only some of the pages are complete. The FTP Transfer
option results in only one folder (assets) being transferred - no index.html
or any of the other folders/files, which of course results in not being able
to access the site at all..

close Nof
use windows explorer and open the Assets folder (capital A Assets folder)
find the folder called "db" and delete it, this will rebuild next time you
open site
open Nof and your site and do a full local publish and then remote publish
ideally, use Cute-FTP Pro to upload the contents of the Local Publish
folder, this is the best method and you will never gain have a missing file,
never
